The closest vertical separation allowed between planes is 1,000 ft. It may have been 1,000 ft away instead of 500. It's really hard to judge at these speeds. Even a thousand would look very close from the perspective of a passenger.

I flew about a week or two after 9/11 and there were a few guys with turbans on. The flight was eerily empty and everyone was super quiet and nervous. I had a pen in my hand the entire 45 min flight (LAX to San Jose) ready to stab someone in the neck.

If your aircraft was ascending, ATC may have cleared the other aircraft to cross under at a specific assigned altitude that they thought would clear the minimum. If your plane didn't ascend at the expected rate, it's possible you might have busted the 1,000 foot separation minimum, but as speakeasy said, it's hard to judge.
Perhaps the plane belongs to a private charter company. Some of those companies which do a lot of business with government agencies don't mark their planes.

One other thing, ATC may have advised your aircraft that the other aircraft was crossing from the left under visual flight rules and your aircraft's crew may have replied that they had the other aircraft in sight and that they knew they had enough clearance to overfly it.

On a serious note though, I don't ever recall seeing another plane anywhere near while being in a flight myself, I would have probably freaked out a bit too. Doesn't sound normal at all.

Same thing happened to me in Poland. No shit.
Flying from Malmo to Wroclaw, staring out the window and suddenly there is a plane beating a trail away from my window. It seemed close, very close, but when I showed my friend the chemtrails and where the plane was now he thought it was probably OK (he has done lots of pilot training and has his pilots license) and within acceptable range. But still......
I have also noticed the flying into Gatwick that there are an insane amount of planes up there.

Human eye can't really judge height and distance that well.
Atc might be up to par, but I doubt the plane was that close. Planes are usually in communication with each other when they are within miles.

I remember flying into Washington National and being shocked at how close we were flying to the Washington Monument. I didn't the airport was so close to the city center and I was starting to freak out internally and wondering if a terrorist had hijacked the plane.

I prefer taking trains. They are inexpensive and you can sleep through the night. For a longer trip, you can spend the daylight hours catching up on work/reading, meeting friends/girls in your train car, or just looking out the window. Safe travels everyone.

As for the original post, I've had something very similar occur. The plane was below, on the left hand side (though probably a few thousand feet as speakeasy said), and crossing left to right. Much smaller plane it appeared, going really quickly.
I was shocked at how close planes must need to be, but it doesn't surprise me really when you really think about all the flights happening all of the time.

How regularly do fighter escorts happen? Do they do them as drills? i've noticed them on at least one JFK-Frankfurt (or vice versa) flight and just shrugged.

I have had two strange experiences when flying:
1. Rapid depressurization at cruise:
On a work trip, I'm flying over Arizona at 35,000 ft when we had sudden depressurization and the oxygen masks dropped from overhead. After fumbling around with the oxygen masks (from not paying attention to the safety instructions at the beginning of each flight!), I start getting dizzy while the plane immediately noses down into a rapid and bumpy descent. I think, "this is it" and consider sending a goodbye text to my family. But my phone is in my bag pocket under the seat and I can't get to it with all the turbulent jostling during the descent. Thankfully, we level off at about 10,000 feet and we could take off our oxygen masks and breathe normally again... and proceed to land at the nearest airport in 20 minutes, where we transfer to a different plane. When we touched down, we all burst out into boisterous applause and cheering. This happened about 7 years ago.
2. Aborted takeoff:
Last year, was on a plane beginning its takeoff when it suddenly aborted and they slammed the brakes HARD. Think going from 60 to zero in 3 seconds. In addition, the plane veers off the runway (onto a taxiway). I look out the window, and there was a huge mother of a Boeing 777 crossing the runway from other side. It seems there was miscommunication between the pilots and airport tower. Quick thinking by our pilots probably saved our lives.
I fly tons, so these near misses are few and far between. Hopefully I got them out of the way for the rest of my life.
